Abstract

Three-dimensional immunohistochemistry (3D-IHC) enables visualisation of protein expression across large biological tissues. Current 3D-IHC approaches typically rely on standard secondary antibody-based detection, which limits multiplexing and often requires long staining times. Immuno-hybridization chain reaction (immunoHCR) couples antibody detection to DNA-based signal amplification, offering a potentially more flexible approach for multiplexed protein visualization. Here, we describe the development of TRIFCO (Tris buffer–mediated retention of immunofluorescence HCR signal in cleared organs), a method designed to integrate HCR signal amplification with 3D antibody staining and tissue clearing. This approach could accelerate staining, enhance signal, and broaden the types of protein-level features and interactions that can be explored in large tissues. By adapting immunoHCR for thick, cleared tissues, TRIFCO provides a potential framework for more comprehensive exploration of protein expression in 3D.
