ClearFinder: A Python GUI for annotating cells in cleared mouse brain

Margarita Tevosian, Stefan Pastore, Philipp Hillenbrand, Nils Molnar, Irina Kovlyagina, Monika Chanu Chongtham, Stanislav Sys, Beat Lutz, Susanne Gerber · FENS Forum 2024

Tissue clearing combined with light-sheet microscopy is gaining popularity among neuroscientists interested in unbiased assessment of their samples in 3D volume, while the analysis of such data remains a challenge. ClearMap and CellFinder are tools for analysing neuronal activity maps in an intact volume of cleared mouse brains. However, these tools lack a user interface, restricting accessibility primarily to scientists proficient in advanced Python programming. The present application aims to bridge this gap and make the data analysis accessible for a wider scientific community. We develop

Elucidating neuronal activity patterns in autoimmune neuroinflammation: A brain-wide approach

María Nazareth González Alvarado, Bella Kim, Paulina Schwaiger, Sofia Grade · FENS Forum 2024

Multiple sclerosis (MS) is a chronic demyelinating disease estimated to affect 2.8 million people globally. Recent human studies indicate that MS is not merely a consequence of demyelination, but it also involves an intricate neuronal component, which remains poorly understood. Here, we employed the experimental autoimmune encephalomyelitis (EAE) mouse model of MS to study the neuronal response during autoimmune neuroinflammation, with a particular focus on the prodromal phase, which precedes axonal demyelination. We implemented Targeted Recombination in Active Populations (TRAP) and a compreh
